Description

Molecules is an application for viewing three-dimensional renderings of molecules and manipulating them using your fingers. You can rotate the molecules by moving your finger across the display, zoom in or out by using two-finger pinch gestures, or pan the molecule by moving two fingers across the screen at once. These structures can be viewed in both ball-and-stick and spacefilling visualization modes.

Molecules can be stored on your handheld device for later viewing and are loaded via a standard document-based file browser.

Custom molecular structures can be downloaded to the application via file sharing or iCloud, and obtained via sources like the RCSB Protein Data Bank (http://www.rcsb.org/pdb), an international repository of biological molecules and their 3-D structures, or NCBI's PubChem (http://pubchem.ncbi.nlm.nih.gov), a public database of compounds. For more details, please visit our website.

Molecules is a BSD-licensed open source project.

Version history

3.0
2023-08-02
We're back! Molecules has been rewritten in Swift and Metal for modern iOS versions and devices. It now uses a standard file browser and can access molecular model files on your local device, iCloud, and other sources.
2.1
2012-04-05
- Added support for the new Retina iPad to the rendering engine and artwork.
- Added a color key for elements to iPad interface.
- Slightly improved rendering fidelity on iPhone 4S and iPad 2.
- Fixed a few minor rendering glitches.
2.02
2011-06-02
- Rendering performance in the new engine has been dramatically improved, 3-6 times what it was in the previous version.
2.01
2011-05-17
- Reenabled two finger panning of models in the new rendering engine, while still allowing zooming and rotation from the center of the screen at all times.
- Fixed a rendering glitch where sometimes the shadowing would appear too dark for a model.
- Fixed occasional rendering glitches with pinch zooming.
2.0
2011-05-09
- An all-new rendering engine provides realistic renderings of molecules, drawing true spheres and cylinders using ambient occlusion shadowing. This engine works on newer iOS devices, but older devices can still use the original renderer.
- NCBI's PubChem has been added as a retrieval source for smaller molecules.
- The user interface has been streamlined and enhanced.
- More elements are now supported in downloaded structures.
- A few incorrect bonds in nucleotides and amino acid residues have been fixed.
1.4.2
2011-01-11
- Improved rotation performance.
- Added compatibility with multitasking.
- Added Retina display support.
- Fixed search when only one result is returned from the PDB.
- Fixed rendering of bonds for certain amino acid residues.
- Fixed errant and missing bonds from custom bond locations.
- Visualization mode now persists across different molecules.
1.4.1
2010-06-01
Added iTunes filesharing support for iPad. Can now handle files with .pdb and .pdb.gz extensions on iPad. Fixed a potential crashing bug with the visualization options sheet on iPhone.
1.4
2010-04-01
iPad interface has been added. Performing searches using more than one keyword has been fixed.
1.3.2
2009-09-08
Rendering performance has been significantly improved. A faster, relevance-based keyword search is now used for the Protein Data Bank. Molecules can now continually animate about their vertical axis. Several reported crashes have been fixed. Slight interface improvements have been made.
1.3.1
2009-01-08
A fix has been added to prevent the application from crashing when a portion of the Protein Data Bank search query fails. The French localization has also been updated.

neutrinos4all,
Structural annotation
I'm a high school chemistry teacher, and this app would be a lot more awesome if you guys could add some sort of structural annotation key (i.e., what are all of these atoms we're looking at?) and/or a chemical formula to the page. Surely that information is stored on the database pages your app pulls from, and so could be integrated into the GUI? It looks like all of the same sorts of atoms are of similar color across models, which is great, so now all we need is a little guide people (e.g., students) could reference at will to remind them what the atoms are.

Otherwise, this is a fantastic app! Great work!
Futile123,
What happened?
Still not fixed as of June, 2013. It cannot even use files previously saved via iTunes! Anyone have a viable replacement to suggest?

This worked great on the iPad 2 two months ago. The PubChem access is awful: e.g., ethanol is there, but this app cannot even find it! Finding simple substances like water, methane, ammonia, formaldehyde, hexane, ethanol, and so on worked great before. Now they either do not show up at all or are hidden as bizarre numbers that make no sense even to a chemist. And you cannot even add the common name if you get lucky and find the molecule you want. As a chemist, I am very disappointed with this serious decline in capability. I will be looking for a substitute. Please fix this screwup!

Almost worthless now. Please fix the blunders and make this usable again!
Crazycooljoel,
Like the visual but need more options
The visual is really helpful and the addition of the color key for the atoms was helpful, however, we really want an option to label the atoms in the 3D model, the ability to turn on/off that option, and also an update to have an option or link to view molecule diagrams.

Other than that I have no complaints.

Love this app but it needs some features updated and bug fixes badly. Needs iPhone 5 larger screen format. Needs a bug fix for small black bar at top of app that causes bottom of the molecules list to partly cut off from view.
Needs double, single and triple bonds to be shown as 1, 2 or 3 bars in the atom and stick model mode.
Needs much better at searching for new molecules.
Needs an element color key and/or option to have atoms labeled in the models.
Needs to be able to search for enzymes and biological molecules like ATP by their common abbreviations.
Needs to have a place in the app where you can see the chemical formulas for small molecules in your list and the amino acid sequence for proteins and enzymes in your list. Also would be cool if it could represent proteins with ribbon models.
Debrastupid,
Is app is great :)
It helps me alot when im studying, i use it to get a better look at molecules the book is showing me, i love that it has both ball-stick and spacefilling :) theres one thing i wish u would fix tho, when u download a molecule, u should b able to rearange it, PLEASE!!! TAHT IS SO ANNOYING!!!! I CANT ORGANIZE THEM!!!! Please fix that :) ty, also, maybe have folders to custom arange them in? OH! And yes! I agree! Chemical formula in needed! Ty :)
Ianwott,
Awesome, but could be better
I remember how awesome it was when it went from only having the PDB (protein database) to also having the pubchem, even though they are on the pubchem site, I can't get things like pyrite sodium-chloride or calcite, even though you can get crazy complex molecules containing the elements that are also in those compounds from the PDB. Update for that soonish? 😏
SciAdam,
Great app...when it works
Running on an iPad 3 has been not great. When searching for a molecule it will only show the search results that fit on the screen, and when I try to scroll down there are never (literally) any ore results. I know that my searches have not been that narrow. I have searched for very general items on purpose and still received only one page of results.

Please fix this soon as I rely on this app to teach my classes.

Thanks!
Xjpuil,
Hide molecule list!
I love this app, I want to use it to teach my chemistry classes. But, I've got to be able to turn off the display of the list of molecules! It takes up so much of the screen and is a big distraction.

Anyone know how to do this? I'd give the app five stars if I could do that.
Concerned Apple User,
Nice pocket jmol-like app
This app is very useful for quick visualization when jmol (or equiv) is unavailable or you are lazy and want the convenience of a handheld device. Super nice given that it runs on a phone and has quick access to PDB. High five to the guys who made this and props for making it under the BSD license.
BobLenx,
Where the heck is the chemical formula?
What moron created this app and failed to give the chemical formula? You have to turn on the color chart to figure out what the atoms are and count them - and many of the green colors are so close it it impossible. Plus trying to guess what the correct formula should be is impossible - is water H2O or OH2?

Add the formula and I will change my rating to a FIVE!!! Until then I rate it a 2.
